Just because I'm pansexual, he's told me that trans (and other genders other than male/ female) is fake, intersex is fake, and that my sexuality is fake.

You can not change other peoples minds all you can do is know who you are and do what you need to do. He is not going to change. He is a single minded person. If you want to have a relationship with him you are going to have to hide that part of your life. There are some people who will not change in their life time and he may be one of them. I would however tell him trans and pan are two very different things. Maybe his lack of education is the problem here.
